While the Shinjuku Yodobashi is a very solid choice, I strongly recommend the Akihabara location. I find the Akihabara location better stocked, with a superior layout. The Shinjuku location can be confusing, as there is a point where you have to exit the store, cross an alleyway, then enter into a continuation of the store which is across the street. Many accessories, like bags and tripods are in a different building then lenses and cameras.
Admittedly, this may have changed since I was last at the Shinjuku location a couple of years ago.
The Akihabara location is a 8 floor behemoth electronics department store. One single 'camera' floor make it much easier to find what you are looking for. Many more camera and lens samples on display as well. They even used to have medium format system floor models (film versions), but sadly, they moved them behind glass now.
