The two with probably the biggest selection are Yodobashi Camera in Shinjuku, (south or west exit) or in Akihabara (not the Electric town exit, opposite direction). The shop in Shinjuku can be a big confusing as there are several main buildings and the camera one is next to the largest Multimedia building.
Bic camera would probably be the next choice. In the second basement level outside Yurakucho station, or the one in Shinjuku.
Both these use points. Bring your passport and you may be able to avoid the 5% tax and negotiate to get the points off the price of your purchase immediately.
In Shinjuku thereis Map Camera, you might be able to get the lenses cheaper there as they don't use points. Fujiya camera is Nakano generally has good prices (about 10% less as they don't use points), but I'm not sure if you can avoid sales tax.
By next month you'll probably be able to find used Fuji lenses in Map or Fujiya camera. In fact it looks like Map Camera already has a full complement of Fuji X-Pro lenses available used and bodies are available too. That can change daily though.
