I wouldn't recommend RawTherapee without a certain amount
of hesitation. Even with small batches (about 10 images) it crashes.
I personally use RT only for single special images because I like its
ability for highlight recovery and the posibility to select different
deconvolution/raw-conversion algorithms ... and that's where I would
recommend RT without a doubt.
For larger batches of images, I don't think RT is a good choice.

PS: For the original problem ... the conversion of images without
auto-correctures applied to them ... shouldn't it be possible to
switch these corrections off in Lightrooms preference-settings?
(I don't use Lightroom often and I don't use the actual version, so
I don't know ... but I would assume, there should be such a setting
somewhere).
